I have compared MP4 to wave and I must say it seems much cleaner, does MP4 use AAC or something else for the audio tracks, could some one explain why it should sound better ?

MP4 is an encapsulation, so could almost be anything in it, but according to my VLCplayer converter profiles:

Profile: "Video - H.264 + MP3 (MP4)"

In the Edit window:
Video Codec: "H-264"
bitrate: "not used"
Quality: "not used"
Frame Rate: "same as source"

Audio Codec: "MPEG Audio"
bitrate: "128 kb/s"
Channels: "2" (stereo)
Sample Rate: "44100 Hz"

So by default it's mp3.

Looking at actual mp4 files there's slight variation in bitrate value, otherwise the same.

Whatever, it's compressed.

Sometimes losslessly - ALAC is MP4
Sometimes lossily - AAC can be MP4

I always thought MP4 was for video. :?

It is.
It's a general format container - you can encapsulate whatever you want into it :)

So re the original question, depends what format is actually in it. Need to look at the file properties?
