Ok, so in that case you do need a differential input. You could make something up using one of the THAT Corp balanced receivers, they are easy to use and not hugely expensive. Ok, so if the secondary is the bifilar windings, won't the centre tap be grounded in use anyway, so just measure centre to secondary, and then repeat for other phase. I may not be understanding what you are trying to do.

Well, you could check if it matters by measuring the TX then change the phase of the output and see if it makes a difference.

If not let the secondary side float. Not sure if you are using a laptop or desktop to run the atest.

1:1 coupling transformer maybe if you want to measure signals with a sizeable common mode voltage.

Without the motor connected TR28 has no supply to its collector so you will need to have it connected and then power up, check, power down as quick as possible to avoid hurting the driver transistors.

I doubt the transfer functions will be affected
There is more to analogue design than transfer functions. Stick a lump of iron next to a air core inductor will affect its distortion profile. That's why you use a air core in the first place.

96k Sample rate 24 bits stereo. 64 bits per frame = 6.144MHz bit rate, its bi-phase encoded so 12.288MHz signal rate.

Hmm, I read that and was left thinking it was saying that for the use we tend to put speakers to here, Alnico has the advantage. Re guitar speakers, you have to remember that it covers more than one use case. The 4*12 traditional 100W sealed cab with a 100W amp sitting on top is a entirely different...
